I was thinking slow speed over the rocks, seems like it would make feathering the clutch much easier so you don't have to figure out how to push the brake, gas, and clutch all at once.

second thought on the hand throttle, see if you can find another sending unit like is on your pedal currently and wire it in as a secondary with a toggle switch built in to switch from foot to hand throttle and mount the secondary on the shifter with a simple clutch/brake handle from a dirt bike. Granted you would have to flick a switch to use it but it seems like a simple enough idea provided that the sending unit isn't too large to mount on the shifter.

I've seen a hand clutch set up on a rock crawler before, it looked just like a Dirtbike clutch but it was mounted vertically on the gear shift so you could pull it in while shifting etc with your right hand and that would leave your feet to work just brake and gas.

That's why I use the e-brake often.

I really want a manual, but am hesitant because of all the throw out bearing issues. Might be possible to replace the pilot shaft with one that doesn't wear down and cause bearing failure.

Couldn't you get the tranny out of an xrunner they have manuals for there 4.0's

It's the same 6 speed tranny as all the other 4.0L manuals. Also, you can't take a 2WD tranny and use it in a 4WD truck because the tail housing is different.
